When using the master image creator, the internal drive of the compute stick isn't even listed.

Any ideas?

What version are you using?  You will likely need 1666 for the proper driver support for the compute stick.  1660 is the current available download - 1666 is still considered beta but has been out for over 1/2 a year now and has updated drivers for EMMC drives and PCIE NVME hard drives.

Sticky: Build 1666 can be found here!

The alternative would be to download and install the Windows 10 ADK - make sure you grab 1511 and not 1607 (1607 is not supported in SD5 yet, but 1511 is).  That should work as well.  Image creator is available in the WinPE version, but stand-a-lone deployment is not.

You can use command line to do this, but I'm not familiar with it.   I've seen a post from Ekaterina on this, but can't seem to find it.  It's probably in the online user guide somewhere.  http://www.acronis.com/en-us/support/documentation/ASD5/#13458.html
